Answered: It appears after making the user a Site Administrator for the site/project.

That makes sense. At the time I originally posted, I wasn't seeing the "Klingon" merge button on the Project assignment page.
And at first the Project assignment page wasn't showing anything useful because I hadn't assigned tasks to the users. I think I hadn't even created a Project. I certainly hadn't specified its Content and Manuscript Lists or Task. Now that I have set those, the Project assignment page is useful, and if I'm logged in as admin I see the button. But not if I'm logged in as a regular user.
Now I'm trying to figure out what user permissions need to be set in order for that button to appear.
(BTW, where is that icon from? It doesn't quite look like the Klingon logo I know, but it reminds me of the PDF Split and Merge icon.)

Now I'm seeing a graph!
I'm now reading section 4.6.3 of your thesis and learning the collation procedure by trial and error.

Typically, the Reconciler page isn't directly selected from the page menu, but instead is usually accessed by clicking on the Klingon Reconciliation button on the Project assignment page. We probably need a workflow walkthru that describes our process for editing-- at least for other projects to consider as a starting point. Thank you for the great feedback. It has been really helpful to hear your experience as a user trying to jump in and start using the VMRCRE package without the benefit of having one of our team explain things in person as you go. We have a lot of work to do on documentation and intuitive interface design. Keep the feedback coming. I hope we can get you to a place where you can be productive with the software for your research.

Hi Ken,

Glad you are getting collation results! Yes, Graphviz is required for the variant graph display. It should be available as a package you can install on your server if you are running a linux distribution, the Windows VMRCRE download bundle has it packaged in, and if you are running a Mac, you can get a package from our download folder: http://crosswire.org/ftpmirror/pub/vmrcre/ (or likely find a newer version somewhere else online).

If you still have trouble getting variant graphs working, let me know the environment on which you are running and I'll try to help.

Collation graph

On the regularization page, I'm getting results from the TEI and Alignment Table buttons! But the collation graph is blank except for the pen, save, and legend. I seem to recall reading somewhere that extra software is needed for the graph to work. I can't find those instructions now, so if anyone can point me in the right direction, that would be appreciated!

Well, there's "easy" and there's "recommended"

The easy way is simply to stop tomcat, modify tomcat/conf/server.xml, searching for 8080 and change it to 80

But then you'll need to start your portal up as root, with full permission on your server because only root can serve on ports under 1024.

The "recommended" way is to let some hardened web server on your box proxy tomcat to the rest of the world. I typically do this with apache httpd server, this requires installing mod_jk for apache and then configuring appropriately. I include my configuration file for one of our instances of vmrcre (CoptOT) in your source code checkout under community/liferay/apach-httpd*

You could also run nginx and proxy port 8080 to 80, which is pretty easy to setup.

None of this is vmrcre-specific, so you should be able to find information with "how to safely serve tomcat on port 80".

I read the following:

Ultimately, you'll probably want to use Apache httpd as your web server and integrate the Liferay-included Tomcat bundle with Apache httpd using mod_jk so your public URLs won't be :8080 (you could also simply do this by changing the port Tomcat runs its httpd server at from 8080 to 80, but then you'll need to run Tomcat as root-- not recommended). For a demo, you can decide if your URLs can be :8080

I don't want my public URLs to be :8080. So, what's the recommended way to change this?

Yes, thank you Ken! This line was left over from a copy from update.sql when I was updating the SEGMENTREADINGWITNESS table to add VERSEINSTANCE. I copied the line for reference and didn't remove it when I was done. Thank you for reporting it. I have committed an update to the file.

In step 10 of VMR CRE - Bundle Installation for Production, the command

[b]$ mysql -u vmrcre -pvmrcre123 vmrcre < ~/vmrcre-linux/community/webapp/sql/vmrcre-mysql.sql[/b]

produces the error

	ERROR 1064 (42000) at line 117: You have an error in your SQL syntax; check the manual that corresponds to your MySQL server version for the right syntax to use near '// TODO
	`SHELFID` int(11) NOT DEFAULT NULL,
	`TRANSCRIPTIONSTART` int(11) NOT' at line 8

Removing the // line and NOT in the next couple lines eliminates this error but produces:

ERROR 1146 (42S02) at line 354: Table 'vmrcre.SEGMENTREADINGWITNESS' doesn't exist

Removing the line

alter table SEGMENTREADINGWITNESS add VERSEINSTANCE varchar(20) DEFAULT '' after DOCUMENTID;

eliminates this error message.

I'm using a release from 2016-11-01, so if these have been fixed in a more recent release, let me know.
When a Digital Critial Edition site is created, the new welcome page recommends certain gadget configuration settings. Not all of these gadgets/settings can be found as described.

Is "Admin - Document Maintenance Page" supposed to be "Admin - Manuscript Maintenance page"?
